These non-manifolds are in the code, but are not recognizable in the final print, what should I do?

I printed some Gi joes type of structure, later it came to my attention that it had non-manifolds, but they are so small that it makes them insignificant. Now I want to print 1000s of these models. I want to know what should I do? Should I fix these non-manifolds, because it is going to be very time consuming, but at the same time I don't want any errors in other prints, I wouldn't judge the  final outcome on the basis of only this one finished piece. Any suggestions?
